The Brazilian winger was expected to complete a move to AS Roma on Monday after Bordeaux confirmed they had accepted a bid from the Italian side.
With Roma fans gathering at the airport to welcome the 21-year-old, Barcelona made a last-ditch attempt to hijack the deal and had a €41m bid accepted on Monday night.
Having arrived in Barcelona on Tuesday, Malcom agreed to a five-year contract with the Liga champions.
He will undergo his medical with the Blaugrana on Wednesday before flying out to join the rest of the squad on their US tour.
Malcom made 84 Ligue 1 appearances for Bordeaux in his two-and-a-half years at the club, scoring 20 goals and assisting 12 more.
